Probably the most ethical mega-chain. Their black beans are vegan, so you are safe to just order anything "vegetarian" and ask them to hold the cheese and sour cream. You can order food via their website.
This Chipotle location offers Gardein vegan meat.

- Sadly, this Gardein product isn't working, tasty as it is. I can't justify paying $8 for a burrito with no guac($2.25 extra!!!) and no vegan cheese or sour cream. You have to jam it up with hot sauce to make it moist enough to eat. I'll stick with the vegetarian burrito or better yet, go somewhere else.
